Do not update to 1.3 until I announce that the server is updated. If you do update to 1.3, keep a backup of your 1.2.5 .jar or else you will not be able to play on the server. It will take at least a few days for Bukkit and plugins to update so we will not be on 1.3 until then.
To answer a frequently asked question: No, the map will not be resetting.
